What you describe is a very unusual situation; One I have never imagined that IDEA should be used in my 12 years. IntelliJ IDEA automatically saves files at important times including shutting down the program. The only thing that prevents it from saving the file, if the file had a problem with the directory. But still, you should be warned that the file is being read only and can not be saved.
If the problem persists, try uninstalling and reinstalling the Interleaved IDEA. Also, make sure that you are editing the file that you think you are editing. Probably a configuration problem.
